City were given an early penalty courtesy of the VAR after a Raheem Sterling shot hit Danny Rose's left arm.
Sergio Aguero stepped up from the penalty spot but saw his effort saved by Spurs goalkeeper Hugo Lloris.
Tottenham were dealt an injury blow early in the second half when Harry Kane limped off with an ankle issue.
Kane turned his left ankle - the same one he injured back in January - when challenging Fabian Delph.
With Kane off the field, South Korea's Son Heung-min rose to the occasion and put Spurs ahead on 78 minutes.
